I don’t think she would kill him. Granted, I did think that maybe she did kill him before she was put in Stormcage. That would be the “best man she ever knew” that she killed. However, that would mean she did so in her past.

It could be the future her. Once the Doctor gets to the point he no longer loves he she goes nuts and kills him at a point where he loved he the most.
